VA-11 Hall-A had a public demo that is the Anna chapter and I think the Days 1, 2 and 3 were the PAX demos. They take place before the main story of the game and you have to select them separately in the title screen.
Does Dead Rising 2 count? Not only did the demo have a different storyline, but Capcom even charged people for the privilege of playing it!
Sludge Life 2 demo
Half life Uplink is a completely unique chapter, probably a cut level since it fits neatly into Half Life's story technically.
