I am a total cow for this stuff.
Please suggest more, as I know there must be plenty out there I've never heard of. Mainly looking for where it's a main mechanic, but will happily add games with a note when it's just a specific/occasional section.

Maybe a bit of a stretch for this list, but in Sonic CD if you destroy Eggman's machine in the past you get a good future level without enemies and with the green back
sonic generations kinda counts i think, beating missions and levels restores color to the hubworld.

Also this mechanic was one of the main things I liked about Assassin's Creed 2 with that family estate you gradually tart up
I'm pretty sure ABZU has a section where clearing debris brings back color to the ocean.
Beyond Eyes. - An Indie game about a blind girl that imagines the world as she touches it. It's literally the core of the game to slowly unveil and explore.
Island Saver is a game where you clean garbage and gunk off of islands to revive the plants and bring back the animals
