Did the game really give the idea to the mangaka?

As far as I'm aware Takahashi himself wrote the story for this game. World Youth which started publishing in 1994 (four years after this game) follows pretty much the same story beats: Tsubasa start in the brazilian league, Japan Youth matches withouth Tsubasa, Asian qualifiers, World Cup Sub-something (It think they are 17 at the time), Japan plays against Brazil in the final and in the last five minutes a mystery sub enters the match and shoots a special shot that Wakabayashi can't stop. He obvioulsy added more character development to the main cast(except for Tsubasa who is always perfect and only struggles becuase his team is not as good as him), created two new japanese players (Aoi Shingo and other dude that only plays one match against Sweden) and gave more personality to the rival team's players.
