Lots of systems that fail to satisfyingly reward the player. Some, like the Collectopedia and Affinity Bonuses, just sort of became an afterthought.

Incredible story that was engaging from the first few minutes. Although I would have liked a bit more about the world to be explained at the end (a la Xenoblade 2).
