Metal Gear Solid 3, surely?
Also perhaps Sonic Adventure 1? Possibly dubious as only a snippet of Open Your Heart plays in the actual opening, while the song itself plays during part of the final boss...Shadow the Hedgehog actually fits this more clearly
Golden Knight Garo on PS2 plays the opening every time you transform during a fight, up to and including the final boss - not sure if the oversaturation of it disqualifies it
