The console ports of Mortal Kombat had no gore because of the 1993 congressional hearings on video games - does that count??

Would Mass Effect 2 qualify since Jack who was intended as a romance for either gender was changed to male-only after Fox News backlash from the first game?

Also, all moves and attacks associated with Chris Benoit were removed from Smackdown vs. Raw 2008 after it was the first WWE game released after he committed a double murder-suicide in 2007.

Also Punch Out!! Featuring Mr. Dream replaced Mike Tyson as the final boss, either because he lost a fight, or because they found out about his abusive behavior.

didn't their licensing contract just expire and nintendo didn't want to renew it?

I always heard that it was one of those reasons, maybe they didn't renew because of that? Idk though it's probably hard to tell because I doubt Nintendo would outright say it.

Skulls of the Shogun is another game where the developer's house flooded, although I don't know how much it delayed the game.

Oh, another one - Fallout: Van Buren was cancelled because Interplay went bankrupt, shut down the studio and cancelled it. Does that count as a real life event, or are we looking for stuff outside of that? (Plus IDK if Van Buren is on here)

Colossal Kaiju Combat's cancellation began when the game's enviromental artist died at a critical time, and the creator of one of the kaiju (Shadowheart) also was unable to finish his contribution due to a house fire. So that's another one for the list.
