The glorious E.G.G.M.A.N. plays over a cutscene, so it counts. Supporting Me is also partially a vocal track and a boss theme.
Sloprano is probably the most famous moment in the game; being sung opera by a giant poo is certainly a way to leave an impression. This spot also applies to the remake. How this continues as the fight goes on is actually pretty cool and dynamic, the background melody intensifying as the fight does.

Apparently there's a TON of villain songs in the game, which is pretty cool for an MMO. One of them is even very directly mimmicking This is Halloween

Really surprised Nintendo was so game for Ubisoft mocking their mascot so blatently. But it's fun!
"The Edge of Dawn"
Throw Away Your Mask stands out in a game which is mostly based around motivating the player with its music. Like With Me in theme, but less intensive.
"Bury the Light" for Vergil. It does play while playing as Vergil, but since it's a lot about his presence as the antagonist of the game, it still counts.
The main villain of this game sings House of Fun by Madness at the end
“Shadows Rising” for Jack Garland. I said “villain” songs, not necessarily antagonist songs, and this fits the tone of the game incredibly well.
