I'm getting a stroke trying to figure out what should be #1 between the first 3
Including ROM Hacks in here because why not? They're at least worth talking about.

The quintessential Metroid game. Although there is a learning curve to this game as far as controls go, everything about this game is spectacular and what I consider to be the ultimate example of what Metroid is all about.

AM2R: Return of Samus
The perfection of classic 2D Metroid gameplay. Although this is a fan game and it can be repetitive (and hard) sometimes, this to me is the most impressive Metroid game.

The perfect shift into the 3rd dimension. The closest you're going to get to a traditional 2D Metroid experience that's in 3D. Some missteps here and there with the bosses and the minor annoyance of backtracking, but the rest of the game more than makes up for it.

Metroid Prime 2: Echoes
This game gets better the more you play it, I feel. Shakes up the Metroid formula enough to give it its own identity, but certain difficulty aspects along with the act of traveling Aether makes it so I can't put this above Prime 1.

Everything I disliked about Samus Returns has been rectified in this game. My only gripes with this game are the lackluster music, "non-frightening" and occasionally annoying E.M.M.I. after I beat the 2nd one and some inconsistency of item labeling.

Even though this is listed as a ROM Hack, it would be more appropriate to call this an entirely new game from design, enemies and even progression. Only things that hold this back for me is the endgame and (nitpick) weird sound design for enemies. While not perfect, it is certainly very interesting.

A radical departure from the standard Metroid experience. Although it's more directly story-driven and overtly linear than most of the other entries, it still has the Metroid soul while also being a daring sequel to Super Metroid

Metroid: Zero Mission
A fantastic starting point for anybody looking to get into the franchise. As a remake, it's too easy, it's really short, and it lacks the atmosphere that was present in the original due to your capabilities and music (ironically).

Hyper Metroid

A good starting point if you want to get into the world of Metroid ROM Hacks. Not too hard, not too easy and doesn't stray too far away from the spirit and feel of Super Metroid. Aspects of the level design and the bosses themselves can be sketchy but moments like those are few and far in between the fun times.

A really good game that's held back by the fact that this is the most accessible game in the trilogy and the features/design elements that came along with it.

As one of the godfathers of ROM Hacks, I respect it quite a bit, but daaaaaaaamn, the level design in Norfair and Maridia pisses me off so much. So many instances of do-or-die trial and error, enemies hitting so damn hard that your E-tanks are almost worthless, and that cool yet annoying af Chozo hunt at the end of the game where some of the statues are in extremely obtuse places where your X-ray visor can't detect/see (Yes. X-ray visor is bugged). You are going to die a lot in this. Sometimes it's your fault...most of the time...it's not.

An ambitious attempt, I will definitely say that. Screen crunch, GBA limitations and the repetitious structure of the game remain the culprits of this title.
