Dr. Wily is quick to notify citizens that the recent rampage was Dr. Light's doing, who is arrested. Mega Man fights to prove his creator's innocence and expose Dr. Wily's true intentions.
20XX ~ The "Roboenza" virus causes robots to start attacking humans. Dr. Wily turns out to be the maker of the virus and offers a cure only to those who are willing to work for him. He is defeated by Mega Man, Proto Man and Bass, but makes his escape, leaving behind enough of the cure to restore the infected.
20XX ~ Dr. Wily remembers the Double Gear System, a device he developed in his youth that pushed robots beyond their limits. He uses it in a new attempt to conquer the world. Mega Man employs a prototype of the Double Gear System to stop Dr. Willy. However, he escapes as his fortress collapses.
21XX ~ Dr. Cain uncovers a capsule with X, a robot created by Dr. Light. This leads to mass-produced robots similar to X, called Reploids. Some Reploids begin to act strangely and attack humans, being labeled Mavericks. X joins the leader of the Maverick Hunters, Zero, to stop the ambitions of Sigma, an advanced Reploid and ex-member of the Maverick Hunters who became Maverick himself.
21XX ~ Six months later, a new Maverick uprising begins, secretly led by Sigma. X destroys Sigma's new body, revealing his true form as the Sigma Virus and defeating it as well.
21XX ~ The Mother Computer of the Maverick Hunters' headquarters is hacked, resulting in fake data spiraling the world into chaos. Mavericks from Mega Man X and X2 are resurrected using their data. It turns out that Sigma is the mastermind of the operation. X confronts him and defeats him.

X finds that Dr. Doppler had been infected by the virus and was manipulated into building a new body for Sigma. X defeats them both.
21XX ~ A strange phenomenon named "Erasure" causes Reploids' programs to suddenly be erased, leaving their bodies hollow. While investigating the cause, X and Zero fight resurrected Mavericks from Mega Man X2 and X3. They discover that two Reploids are behind the Erasure and defeat them.

Zero perishes due to his wounds, and X wields his Z-Saber to honor him.

Elpizo, the new leader of the resistance, plots Neo Arcadia's destruction, urging Zero to intervene. Elpizo destroys X's body to harness Dark Elf's power, but is defeated. Elpizo apologizes for his actions. He and X live on as Cyber-elves.
