For the final level of Katamari Damacy (Spoilers) you roll up a ball to make the moon. And for the final level of We Love Katamari (Also Spoilers) you roll up every celestial body in the solar system, one of which is the moon.

I'm not sure if you'd count this but a boss in Kirby's Adventure (Mr. Shine and Mr. Bright) is you fighting a cartoony moon & sun duo, but they're not the real moon and sun (you actually destroy quite a fair bit of the former in the same game, but that's more incidental than purposeful)

While he's not quite the moon god, in Okami's finale the arrival of the final boss Yami is heralded by the moon turning blood red and creating a total solar eclipse to deprive you (the sun goddess Amaterasu) of your powers, and that eclipse ends when you destroy it.
