The Bird Receptionist is on the Cover of A Hat In Time, even though he only appears in the beginning of Chapter 2.

Geralt is on the Soul Calibur VI box and even though he has his own segment in the Soul Chronicle mode, outside of that he does not appear or is even mentioned in any other character's Soul Chronicle.

Fire Emblem Awakening's cover actually turns this idea into a joke by having kellam, a character with no mandatory scenes in the game and who's character is that he's of so little importance that everyone always forgets he's there, on the box art, but he is in the background and his face is obscured either by Lucina's sword or chrom's knee or sometimes even the game's title depending on which box art you're looking at. Every other character on the box art has at least one mandatory scene.
I guess you could argue that Snake being on the cover of MGS2 came down to 1. Selling units, 2. Pulling off the con of making players think Snake was the protagonist. The bait and switch wouldn't work if they put Raiden by himself on the front cover.
Earthbounds cover art is just a variant of the starman that only appears in one area and then never again
ai the somnium files features chinpei, dokuta and amame on the cover, all of which are very minor characters (dokuta is pretty important though, but his involvement is mostly implied)
